Its been a while since I installed the BAK on my Voyager (which has now been sold).
I do not recall any other pipe other than the crankcase vent pipe that is removed from the left side air cleaner housing and then reattached to the new BAK on the right side. There was no plugging of any pipe that I recall. This was your initial question "2011 vaquero can I block off the air cross over tube on a stock bike and how?" Newfie, you can block the air injection hose. It is located at the 11 o'clock position behind the right side dog bowl. You can use a marble or plastic cap to block it off. It may reduce popping but the most effective fix is the ECU flash.

Its not enough to just plug the hose, you also need to plug the nipple that it connects to on the back of the housing to prevent unfiltered air from entering.
